Quick question, is there a way I can have the software login, and sudo to root in order to upload the files?

I'm not sure about uploading the files... but for the controlling the server we advise to create the text file that will contain only one line with the user password (for sudo). Place this file in any folder, for example in the /home/username/1.txt

Now specify in ApacheConf such command to start server:
sudo -S /usr/sbin/apachectl start </home/username/1.txt
So, to stop server:
sudo -S /usr/sbin/apachectl stop </home/username/1.txt
and restart:
sudo -S /usr/sbin/apachectl restart </home/username/1.txt
